Отвечаю сам себе:

> repository_dir = /var/lib/tomcat6/webapps/stamps/

Вместо /var/lib/tomcat6/webapps/stamps/ должно быть
/var/lib/tomcat6/webapps/stamps/.git

Вопрос решен.
